Deion Branch fumbled on a punt last night but the 1 point deduction was not reflected in his score. Why?

The following was taken from the "scoring" section of the rules. There is no mention of -1pt for a fumble via a special teams player.

DEFENSE/SPECIAL TEAMS:
1 point for every sack
2 points for every interception or opponents' fumble recovery
6 points for every touchdown (interception return, defensive fumble return, punt or kickoff return, blocked field goal return, blocked punt return). All special teams and defensive points are awarded to the team responsible, not the individual player.
2 points for every safety
6 points for a shutout by the entire team
3 points for allowing 2-7 points by the entire team

I think you can follow the reasoning in General NFFC Discussion under a thread called Live Scoring. I will also include this ruling in the NFFC newsletter that goes out next week to all NFFC members so they are clear on this ruling as well. Thanks for asking.
